In regards to any smoke effects file in general, is there a way to darken the smoke? Also, is there a way to make the trails longer and linger some more?

Probably not without a complete rewrite of the smoke effects file/s concerned !
Specifically which smoke effect/s are we talking about here ?
Our B707's and DC8's are supported with both heavy and standard smoke effects files.
Our CV880 and CV990 smoke effects files are both heavy and standard too .... somewhere in between the extremes of those for both the B707's and DC8's.
And .... our DC9's, along the CARAVELLE's too, are supported with appropriately compiled effects as well.
So far as I can determine, I'm comfortable with what we're seeing there .... in terms of both density, color, and the visible duration of these effects too.

There actually is a simple trick: simply duplicate the settings under the [SMOKE] section.... and just increase the index appropriately. the more you duplicate the darker or more intens the smoke is ....
But as Mark pointed out, the files already done are realistic, so....

Okay, lets say I am using the file most of the (at the time) Vistaliners jets used, the smoke_jt8d.
Current Parameters (VL 727-200):
[smokesystem] smoke.0 = 5.00, -50.00, -9.30, smoke_jt8d smoke.1 = 5.60, -60.50, 0.00, smoke_jt8d smoke.2 = 5.00, -50.00, 9.30, smoke_jt8d
What exactly gets changed to...well...change it?

Just add these lines:
smoke.3 = 5.00, -50.00, -9.30, smoke_jt8d smoke.4 = 5.60, -60.50, 0.00, smoke_jt8d smoke.5 = 5.00, -50.00, 9.30, smoke_jt8d
... which will effectively 'double up' your smoke effects. Add another set (6, 7, 8) to triple it, etc.
